The closeness between certain jedi generals and the clones is a very important part of the Republic Commando novels. As Karen Traviss says on her site's FAQ: she does not hate the Jedi, but she refuses to believe that they can do no wrong. There are two Jedi that the commandos will never betray....

For reasons why, read the books!

I can't help but defend the Jedi here. They did not order the clone troops. Mace Windu says in Attack of the Clones: "Whoever placed that order did not have the authorization of the Jedi Council." We learn that it was Sifo-Dyas, the fallen Jedi Count Dooku, who bought them. Well, it's not exactly clear who Sifo-Dyas is (it could be Sidious), but in any case he is not a friend of the Jedi. And I have to say that the Jedi respect life in all its forms. They would never allow the cloning of human beings. They accepted them only because the Senate voted for their formation into the Grand Army of the Republic. Actually, as the Clone Wars movie illustrates, the Jedi and the clone captains develop a close relationship, which makes their betrayal in ROTS that much more heart-breaking for the Jedi. I know it's just a movie, but I happen to be fond of the Jedi. :)
